Changed all external links to 'NoFollow' to fix manual action penalty. How do we get back?

I have a blog that received a Webmaster Tools message about a guidelines violation because of "unnatural outbound links" back in August. We added a plugin to make all external links 'NoFollow' links and Google removed the penalty fairly quickly.
My question, how do we start changing links to 'follow' again? Or at least being able to add 'follow' links in posts going forward? I'm confused by the penalty because the blog has literally never done anything SEO-related, they have done everything via social and email. I only started working with them recently to help with their organic presence. We don't want them to hurt themselves at all, but 'follow' links are more NATURAL than having everything as 'NoFollow' links, and it helps with their own SEO by having clean external 'follow' links. Not sure if there is a perfect answer to this question because it is Google we're dealing with here, but I'm hoping someone else has some tips that I may not have thought about.

I would probably move forward based on the following two assessments:
A) by a site's traffic figures, content quality, and backlink profile (assessing this within reason). If they receive a lot of traffic, produce great content, and seem to have an appreciable amount of good quality links, then the site in question is very likely "good" and "trustworthy"
B) by the the types of links that are being provided to the site in question. If a certain instance of a link is not promotional, unlike in the case of a sponsored review, then this criterion checks out
If both check out, then I would say it's safe to remove the "nofollow" tag for that particular link.
Now, thinking about things holistically, I would say that if the site does not link out to a degree that seems above-average or high, then I wouldn't worry about potentially "following" nearly all of your links again. You received the penalty because of the the nature of the linking, the specific links that you linked out to, and/or the volume of external linking.

Change Google's version of Canonical link
Hi My website has millions of URLs and some of the URLs have duplicate versions. We did not set canonical all these years. Now we wanted to implement it and fix all the technical SEO issues. I wanted to consolidate and redirect all the variations of a URL to the highest pageview version and use that as the canonical because all of these variations have the same content. While doing this, I found in Google search console that Google has already selected another variation of URL as canonical and not the highest pageview version. My questions: I have millions of URLs for which I have to do 301 and set canonical. How can I find all the canonical URLs that Google has autoselected? Search Console has a daily quota of 100 or something. Is it possible to override Google's version of Canonical? Meaning, if I set a variation as Canonical and it is different than what Google has already selected, will it change overtime in Search Console? Should I just do a 301 to highest pageview variation of the URL and not set canonicals at all? This way the canonical that Google auto selected might get redirected to the highest pageview variation of the URL. Any advice or help would be greatly appreciated.

How will changing my website's page content affect SEO?
Our company is looking to update the content on our existing web pages and I am curious what the best way to roll out these changes are in order to maintain good SEO rankings for certain pages. The infrastructure of the site will not be modified except for maybe adding a couple new pages, but existing domains will stay the same. If the domains are staying the same does it really matter if I just updated 1 page every week or so, versus updating them all at once? Just looking for some insight into how freshening up the content on the back end pages could potentially hurt SEO rankings initially. Thanks!

Does Navigation Bar have an effect on the link juice and the number of internal links?
Hi Moz community, I am getting the "Avoid Too Many Internal Links" error from Moz for most of my pages and Google declared the max number as 100 internal links. However, most of my pages can't have internal links less than 100, since it is a commercial website and there are many categories that I have to show to my visitors by using the drop down navigation bar. Without counting the links in the navigation bar, the number of internal links is below 100. I am wondering if the navigation bar links affect the link juice and counted as internal links by Google. The Same question also applies to the links in the footer. Additionally, how about the products? I have hundreds of products in the category pages and even though I use pagination I still have many links in the category pages (probably more than 100 without even counting the navigation bar links). Does Google count the product links as internal links and how about the effect on the link juice? After Server Migration - Crawling Gets slow and Dynamic Pages wherein Content changes are not getting Updated
Hello, I have just performed doing server migration 2 days back All's well with traffic moved to new servers But somehow - it seems that w.r.t previous host that on submitting a new article - it was getting indexed in minutes. Now even after submitting page for indexing - its taking bit of time in coming to Search Engines and some pages wherein content is daily updated - despite submitting for indexing - changes are not getting reflected Site name is - http://www.mycarhelpline.com Have checked in robots, meta tags, url structure - all remains well intact. No unknown errors reports through Google webmaster Could someone advise - is it normal - due to name server and ip address change and expect to correct it automatically or am i missing something Kindly advise in . Can I dissavow links on a 301'd website?
So we are performing link removal for a client on his old website (A), which is being 301 redirected to his new website (B). We have identified toxic links on site A and are removing, once complete we will undo the current 301, confirm a new GWT account for website A, and then submit the disavow report. We would then like to reapply the 301 redirect to site B while we are waiting for Google to process the disavow report, the logic being we can retain some current rankings on site B while waiting for the disavow to process on site A. Has anyone had experience with this method? I foresee some potential issues here but am interested to here from others on this. Thanks!

Multiple sites linking back with pornographic anchor text
I discovered a while ago that we had quite a number of links pointing back to one of our customer's websites. The anchor text of these links contain porn that is extremely bad. These links are originating from forums that seems to link between themselves and then throw my customers web address in there at the same time. Any thoughts on this? I'm seriously worried that this may negatively affect the site.
