301 Redirect Showing Up as Thousands Of Backlinks?

Hi Everyone,
I'm currently doing quite a large back link audit on my company's website and there's one thing that's bugging me.
Our website used to be split into two domains for separate areas of the business but since we have merged them together into one domain and have 301 redirected the old domain the the main one.
But now, both GWT and Majestic are telling me that I've got 12,000 backlinks from that domain? This domain didn't even have 12,000 pages when it was live and I only did specific 301 redirects (ie. for specific URL's and not an overall domain level 301 redirect) for about 50 of the URL's with all the rest being redirected to the homepage. Therefore I'm quite confused about why its showing up as so many backlinks - Old redirects I've done don't usually show as a backlink at all.
UPDATE: I've got some more info on the specific back links. But now my question is - is having this many backlinks/redirects from a single domain going to be viewed negatively in Google's eyes? I'm currently doing a reconsideration request and would look to try and fix this issue if having so many backlinks from a single domain would be against Google's guidelines.
Does anybody have any ideas? Probably somthing very obvious.

in relation to my earlier point about not all redirects showing as backlinks, I found out earlier that our developer has been migrating our old domains over to a new server (which subsequently removed the 301 redirect) and therefore the reason some of my 301 redirects weren't showing as backlinks was because they had been removed! (I've put them back in place now). So thanks for your response as It encouraged me look further into this, resulting in the above findings!

I sincerely hope not, as I am about to redirect most of my main website.
It is a common thing for websites to do a wholesale redirect of pages, whether to change domains or better structure the site. Matt Cutts said a few years back that there is no problem with this, even with sites of 100,000 pages and I have not heard anything to contradict this.

It seems only some 301 redirects show up on my websites backlink profile. Perhaps this is an issue with these 301 redirects thats causing it, rather than the backlink software!
I've done some more digging in terms of the specific URL's and I now have more of an idea why there are so many there. My question now is; Is having so many URL's redirected like this a negative thing in Google's eyes?

My redirects from old domains show up as back links, which makes sense--it is a case of a link from one domain to a different domain. So if you redirected all of those pages to your new site, you'd see a lot of links. As far as why it would be more pages than you had, take a look at the links and see what they are. Maybe you had different versions of pages that are showing up as separate links?

Will 301 Redirects Slow Page Speed?
We have a lot of subdomains that we are switching to subfolders and need to 301 redirect all the pages from those subdomains to the new URL. We have over 1000 that need to be implemented. So, will 301 redirects slow the page speed regardless of which URL the user comes through? Or, as the old urls are dropped from Google's index and bypassed as the new URLs take over in the SERPs, will those redirects then have no effect on page speed? Trying to find a clear answer to this and have yet to find a good answer

301 Redirect of subdomain?
Fellow Mozzers, I'm having a hard time wrapping my brain around a redirect issue and thought it was worth posing the question to the Moz community. I did a search first but couldn't find the exact answer I was looking for. How does a 301 redirect work when you redirect a sub domain example.homepage.com to www.homepage.com but you keep the sub directories of example.homepage.com/page-1 active and are trying to rank them? I'm dealing with a current project where this is happening and this doesn't make sense to me, to redirect the subdomain if you're also trying to rank/create search traffic for pages, sub directories on example.homepage.com. This also get's into the debate of if a sub domain site is viewed as it's own website and therefore has to rank itself. If this is true, it seems like we're kind of killing the authority of the site by redirecting it. Additionally, www.homepage.com has a much stronger link profile than example.homepage.com I hope this makes sense. Any thoughts are appreciated. Thanks for your time.

How to 301 redirect old wordpress category?
Hi All, In order to avoid duplication errors we've decided to redirect old categories (merge some categories).

In the past we have been very generous with the number of categories we assigned each post. One category needs to be redirected back to blog home (removed completely) while a couple others should be merged. Afterwords we will re-categorize some of the old posts. What is the proper way to do so?

Why is my Crawl Report Showing Thousands of Pages that Do Not Exist?
Hi, I just downloaded a Crawl Summary Report for a client's website. I am seeing THOUSANDS of duplicate page content errors. The overwhelming majority of them look something like this: ERROR: http://www.earlyinterventionsupport.com/resources/parentingtips/development/parentingtips/development/development/development/development/development/development/parentingtips/specialneeds/default.aspx This page doesn't exist and results in a 404 page. 301 Redirection and apostrophes in URLs
Hi I am experiencing trouble getting any redirects with apostrophes in the URLs to 301 redirect in order to eliminate 404 errors. I have tried replacing the instance of the apostrophe in the source URL field to %27 and variations of this but to no avail. The site is a wordpress site (the old URLS are legacies from the old Business Catalyst site) and I am using the redirection plug in. I have gone into some detail with a helpful soul here http://wordpress.org/support/topic/how-to-deal-with-apostrophes-in-source-url but unfortunately to no result. If anyone has any idea how to solve this puzzle I would be grateful for the help. Can I make 301 redirects on a Windows server (without access to IIS)?
Hey everyone, I've been trying to figure out a way to set up some 301 redirects to handle the broken links left behind after a site restructuring, but I can only ever find information on 2 methods that I can't use (as far as I can tell). The first method is to do some stuff with an htaccess file, but that looks like it only works on Linux-based servers. The method described for Windows servers is generally to install this IIS rewrite/redirect module and run that, but I don't think our web hosting company allows users to log directly into the server, so I wouldn't be able to use the IIS thing. Is there any other way to get a 301 redirect set up? And is this uncommon for a web hosting company to do, or do you all just run your sites on Linux-based servers or your own Windows machines? 301 - should I redirect entire domain or page for page?
Hi, We recently enabled a 301 on our domain from our old website to our new website. On the advice of fellow mozzer's we copied the old site exactly to the new domain, then did the 301 so that the sites are identical. Question is, should we be doing the 301 as a whole domain redirect, i.e. www.oldsite.com is now > www.newsite.com, or individually setting each page, i.e. www.oldsite.com/page1 is now www.newsite.com/page1 etc for each page in our site? Remembering that both old and new sites (for now) are identical copies. Also we set the 301 about 5 days ago and have verified its working but haven't seen a single change in rank either from the old site or new - is this because Google hasn't likely re-indexed yet? How to ask for a backlink?
Everyone knows backlinks ( plus content ) is the key to good rankings. BUT, how do you ask for a backlink without sounding douchey? Does anyone have a template or something they could share?
